Is there a way to attach a file that the user has uploaded to the notification email rather than just send as a link in the body?

Yes, You can attach multiple files in send email action.

There is no way to attach file through Email Notification but you can attach file by making action (Options > Actions > On Form Submission > Add Action > Communication > Send Email and use File Upload:path token)

just one thing is I'm getting the following message when logged in as superuser.

I have now passed that hurdle but still cnat get it working

I believe Attach file is reserved for tokens. If you already have the file on your filesystem then browse for it using the Attachment option.
